There is no dual-stack support OUT OF BOX in the current i-MSCP Serie. I see that you have answered None for the primary ip question while i-MSCP, leading to the BASE_SERVER_IP = 0.0.0.0. First, you should fix that. This kind of setup is not appropriate for normal server.
Regarding IPv6
If you want both, the IPv4 and IPv6 added in the DNS zone files of your customers, as in their Apache2 vhost files, you need setup the following listener files:
