Is a autoupdate available? Can you install over your broken installation? Server hacked?
Explain more in detail please. How you see that your PHP apps get broken?

Is it possible that an auto-update of mscp ruined my settings and server ?
Did run an update ? Otherwise: NO! There is no auto-update option per default.
If you miss logsfiles - please check your Server first. Mostly the attackers delete logs if they can...
So provide more infos, respect our rules, check your server!
