Are you sure, you are a server administrator? i-MSCP is meant for server-administrators and ISPs. The question you ask is not professional.
A simple "mount --bind" of your second hardrive to the needed dirctories solves your question. Please, learn linux first.Moved to Offtopic/Linux

Im sorry i dint stated clear.
For this control panel does it control the account created straight to /media
thats what i mean.
for Webmin I'm been using for a while is able to target root folder for the client domain targeting the specific storage location -
