Re-run the setup will rebuild all customers and conf files, but if something is wrong in your setup (wrong certs), it's possible that it will get the error again, also for the next updates.

I'll prepare a local VM, latest Debian+MariaDB (on the same server first) and install iSPCP on it, then update to i-MSCP 1.1.13
EDIT: Get some trouble with my PC and virtualisation tools today. I just finish to fix the issue.

Which HTTP type did you choose while installing i-MSCP.
From the doc, only this is supported: "i-MSCP Fcgid HTTPD server implementation (apache_fcgid)" (which should be the default if I remember).
If you choose PHP5-FPM, it will not work at that moment.And did you follow the procedure on the doc too ?

For production, I'll recommand to use the latest released version instead of latest git available (either the maintenance branch or for the upcomming version 1.2.x).
So get the 1.1.13 and update as usual.

Version 1.2.x is still a dev branch, so for now, it's not intended to be used under production servers.
When this version will be released, maybe on the first one this option will be there, or in a maintenance release. -
It seems that you didn't use the latest version.
Update your i-MSCP installation first, which will fix a "lot" of bugs.
