The support for Apache 2.4.x branch has been already added in our development branch (Git Master) and so, will be available in next release (1.1.0-rc4). I'm currently working with i-MSCP (Last master) + Apache 2.4.x + PHP-FPM on Debian Jessie and all works like a charm.
