While testing i'd create a customer "my-domain.tld"
After this i'd added a domain alias with the mountpoint "/".
Now i delete the alias and the hole webspace was deleted.
The path "/var/www/virtual/my-domain.tld" was removed.

I'm unable to reproduce the problem described here.
Result
The Web folder of main domain (domain.com) is not deleted.
I've fixed some issues so maybe it's due to these changes that I'm unable to reproduce... Or maybe related to the hypen problem, which I have not yet tested. I continue my investigations.
Edit: I'm unable to reproduce also with hyphen:

You are right.. How i described it was false...
It was to late for me...
When you add the alias domain do not any mountpoint (leave it empty) and hit add. You will see an error but the alias domain was added.
In the panel you will see the mountpoint "/"
Then delete alias domain and the hole webspace is delete. I'd tested it live and on my vm
Edit:
I'd updated the VM to the lastest master, and i see you had fixed the problem. When i hit on add before enter a mountpoint the panel will add the name of the mointpoint...
