I think in earlier Versions you must set it
php5enmod inifile.ini /1

No need for moving these inis
add at First line in your ini file:
;priority=1
after that
php5enmod ioncube
With this ioncube is loaded in every php configuration at first

Normally this is Correct. This will NOT create a php.ini for each Domain
